The Whale Memory is located in a hidden path in the Abyss. You need a pearl and Energy Form to open the way.

About the Sun Temple Lost Memory: Make use of the Beast and Energy Forms. Beast form will grant you a speed boost (at least when jumping out of the water) and energyform can use the charged thorn-shots to help you with jumping up. You can also just jump on the gears and use their movement to advance faster. You'll need to use wall-to-wall jumping when you're outside again, until you reach a large floating bubble. That's far easier to pull of than the gears, though.

So, are you lot sure there are only 3 memories (I was sure there was 4) which get me to the "extended" ending thing. Note that I missed the one on Sun temple roof. Is it possible to get back there?

There are only three. And you can surely go back anytime you want.

I think it is quite obvious that the lands above the waters are meant. And Mia wants to conquer them with Naijas unwillingly help.
