About runes..

I was just wondering: the runes spread all over the Aquaria - were they just invented or they have some base?.

Each rune corresponds to a letter of the alphabet.  If you look around closely (mostly at the main menu) you can decipher the legend and translate the runes.  But you don't have to.  Just search the gameplay forum for "runes" and you'll find at least 3 threads on the subject.

I don't think that was his/her question. S/He wanted to know if the symbols of the Aquarian runes have a special origin or are completely invented.

Oh, I see what you mean now.  If I remember right, Derek and Alec hired some guy to create  cool runes.  You'd have to ask him where he got his inspiration.
