Perhaps BioShock had features tweaked to appeal more to the mainstream? Personally I haven't played SS2 so I can't suggest real differences, but I would imagine that mass appeal would be a key issue on BioShock for the people at Irrational Games.

Why are little sisters invulnerable when big daddies are around them? It would have been cool if you could trick a Big Daddy into following you and then kidnap the little sisters somehow. I understand they wanted the actual 'moral choice' to be something a player had to deserve, but then again the idea behind the choice you have is quite wrong too in my opinion.

It doesn't help that it's easier to empathise with the Big Daddies than the demented little girls...

I have to agree that Bioshock was a watered down version of System Shock 2. SS2 was so much more open ended and by the end you weren't so grossly over-powered that you didn't really have the motivation to keep going because it wasn't that easy. If there were ever a mod that redid the graphics for SS2 so that it played out a bit more rounded instead of blocky, I might just think I had found myself to be in heaven.

For an action-orientated RPG/shooter I think they don't give enough ammo either. Useful items are a bit too scarcely spread too and I don't like the fact that they don't seem to 'respawn'. System Shock 2 was better balanced in this respect.

Are you sure? Ammo doesn't respawn in SS2 either, unless you're talking about harvesting goodies from respawning baddies. Not that I found it an obstacle in BioShock, mind; I seemed to find so much bastard ammunition around the place that I was starting to think my character was actually sweating double-ought buckshot.

It was a great game but pales in comparison to System Shock 2, it's predecessor.
