When/how does he come out of his not-showing-any-directions-for-you-to-follow mode? I failed and now he won't let me try again... Does it just take time?

In the abyss, there's a small chamber with a couple 'weird fish' who stare unceaseingly at glowing orbs. Is there something to do here or should I just leave them alone?
Also, is there anything to be done with the whale directly outside the fish room?

So the big jelly in the abyss floats down, and I know I just have to shoot the pink spot in his eye, then he starts spewing little jellies and I get killed!! How am I supposed to do more than survive a few minutes?? I just can't kill it. Help please!!
