For some reason, my save folder was set to Read Only, so there was no saves. I changed it and started my game again. I saved, checked my folder, and there were saves there. Great! I think. It's working now. I play for about 4 hours, stop, come back later, and my save file is an old one, only about a half an hour into the game. I check my save folder again, and it's back to Read Only.
I don't know what to do. I'm the Administrator and all the permissions are set up right. I literally can't progress, everything I do will just be lost.

I assume you use windows vista or newer.
First, make sure you use a new version (http://www.bit-blot.com/forum/index.php?topic=4313.0), second, don't run the game from C:\Program Files\... or whereever programs are installed by default. Aquaria writes to its own program dir which is sorta wonky on vista and up -- instead of running as admin, just move it somewhere where your normal user has write access. C:\mygames\whatever.
Does that help?
Note to self: This should be fixed someday, can only get worse with win8 and up...

Edit: Not only did it work, it restored my lost save! No idea how, but I'm not complaining. Thanks for the help :)
