I am starting to get the hang of the game. I am wondering if there is a secret to defeating the big shell after the energy temple, or do I just keep hitting it with energy?

There really is no secret - you just need to spam the right mouse button until she kicks the bucket. ;) If you don't want to lose much health, I would recommend carrying a rock behind you during the fight. Some people have had success with barricading Naija in the small chamber at the top and firing from there, but it really isn't that fun (at least IMO). :)

Hot soup and spicy rolls also helps, especially the spicy roll, makes your shots stronger, and thus you defeat him quicker.
And try to avoid the smaller creatures if you're good enough with swimming. Don't fight them, just evade.

Note that your shots will only do damage when you hit Nautilus Prime (the boss's name) in the "face." Hit her anywhere else and you'll just hear a loud clang and not do any damage. However, it's usually too much trouble to try to time it; just spam energy bolts until she dies. It can help to circle her in the same direction as she is rotating when firing on her face, then when it rotates out of range, circle her in the other direction. This maximizes the time that you can do damage to her. I can also recommend the strategy of carrying the rock with you. It helps fend off the smaller nautiluses and blocks Prime's shots when she goes into rage mode later. It will even stop Prime's charges and do some damage to her.

The first time I played through, I didn't know you got energy form basically five minutes game-time after you can access Nautilus Prime.
I beat it using only a bound rock. x_#

The old hag is one of the easiest bosses in Aquaria. You're going to hate her octopine sister even more. ;)

I defeated the Nautilus boss in one sitting, but it was the first section of a video game that actually made me sweat. My middle finger felt about ready to drop off after all that clicking. :)
BTW, if you think Aquaria is hard, you should try Eternal Daughter (another project Derek worked on) or Cave Story (a.k.a. Doukutsu Monogatari). Both are extremely difficult, but very rewarding (and free). ^-^

In retrospect Nautilus Prime may be easy, but when you're there and it's the first boss you have to shoot down he is difficult enough. So no, you are not retarded. ;)

Same here. I thought that you needed to defeat Nautilus to get the next part of the game, although I wasn't too disappointed when I only received the egg, which I found to be useful in the energy temple later on. ;)

I did beat it at first, but then I feared I had done something wrong, so I loaded my previous game and entered the temple instead, only to realise that I now had to re-beat that boss. Woops.

Ouch. :D You do know that you can save before a boss then save afterward in a different slot, right? It's invaluable for practicing boss fights. :)
